By default, the system sets auto-prorated allowances pay items as follows:

Can I Manually Check Pay Items with Pro-rated turned On?
You should be able to see if the default pay items are being prorated and not from the Custom Pay item page.

Once on the Custom Pay Item page, you can click on the pay item and see if the setting is under Recurring, if yes Proration Settings.
You can see that the setting is set to either Yes or No; Yes means that it is auto-prorated.
